Is it OK to say, ‘The students were baffled with the teacher’s instructions’?

No, it isn’t. People are usually baffled ‘by’ something, not ‘with’ something. When you are baffled by something, you find it very difficult to understand; it puzzles you.

*According to the reports, the police are baffled by the murder.
